Looking for parts that are the same, and looking for parts that are different are two different aspects of the same thing. If you are looking at finger prints for a suspect in a crime you look for the parts that are different, a program looking for the parts that are the same however might be valuable to the defence of a criminal case.
You should not confuse looking for similarities with looking for the differences, but similarities might be important to the defence of a case. You would also have to include the differences on top of that.
